After opting to bat first, the South Africans lost Gary Kirsten for 4, Jacques Kallis for 1 and Neil McKenzie for 4 to slip to 30 for three.
Herschelle Gibbs went for 22 and when Mark Boucher was caught by Mark Higgs off Stuart MacGill for 14, the South Africans were in disarray at 79 for five.
But Rhodes,who missed the Test series against Australia,and Shaun Pollock rebuilt the innings with a sixth-wicket stand.
When second drinks were taken after 38 overs, South Africa were 146 for five with Rhodes on 55 and Pollock on 38.
